D3 drawing paths between a feature defined by gps coordinates

I'm having a lot of issues with this problem.
I have a bunch of data from way points that returns gps coordinates once a tagged fish goes past them. Currently the setup is that on a give day, if a fish passes through that way point, a dot will appear at the position of a leaflet map.
What I'm having trouble is trying to generate some path animation so when a fish goes from point A to point B, there will be a path animation joining the two points with the issue being that I'm not sure how I would go about making the path follow the river rather than just going in a straight line. I do have the coordinates of the whole river, but not sure how to use this to make the path follow the coordinates.
